At first, I thought he was thinking of two completely different scenes. So, I pose to you THIS interpretation of Clark not saving Jonathan's life scenario:
What if Clark didn't save Jonathan's life, because Jonathan told him (after the bus incident) that Clark should let people die, so others wouldn't know of his abilities. So, Clark let Jonathan die, because he was doing what his dad's had told him to do.
