Well, she only knew that Kryptonite was said to be able to kill Superman, no one said it could weaken him. A wounded, bleading Clark definitely did not seem to be Superman.
Although, I have to say Lois's dismissiveness of what Clark said seemed to go beyond his physical weaknesses, almost to saying no one as flawed in so many ways as him could be Superman.
