I agree with you - although due to my extremely limited knowledge, that doesn't mean much! But given that, in the next scene they're messing around having shots taken with Superman, I think the writers were hoping we would be willing to accept that the cops didn't take this too seriously.
Which must be frustrating for those who know that in RL, that simply wouldn't happen.
(And sort of brings us back to my original assumption - that it would have been a simple matter for Superman to heat-smudge the prints because he wanted to avoid anyone comparing prints and discovering that Superman's prints are a match for Clark Kent's.
