I'm aware of several alt/elsewhere fics that have either Clark or Lois based somewhere other than Metroplis and also some that have Lois meeting Superman first, before she meets Clark.
But this part of your scenario:
What if they became best friends as Superman and Lois with out her ever meeting Clark? What if by some random turn of events she somehow meets him as Clark? Maybe he has shown his Clark side to her openly because he knows she wouldn't have the chance to ever meet him as Clark. Then when they do meet he avoids her as his normal self and limits the contact so she doesn't catch on.

Are there stories out there that deal with this premise? I don't know of any. Does anyone else?
But I'd be interested to see how you work this premise. It raises so many questions - Why would he feel the need to let his guard down with Lois and show her his 'Clark' side? I can see either a recklessness there or a desperation or... whatever explanation you're thinkning of.
All the comic potential or the angsty misunderstandings after he does meet her as Clark and tries to avoid her.
All sorts of possibilites - go for it.
