His Lois had likened him on more than one occasion to an abuse victim. It was a comparison that he hated but understood. Lois felt as guilty about his reactions to her trauma as he did about her negative reactions to him.
So their marriage isn't totally healthy. I can see that they would both need more time, but they seem to be stuck.
She had never been truly broken despite whatever traumas in her life had led her to initially adopt a hard veneer before falling in love and learning to trust Clark.
The Lois in the Lord Kal-El world was taken much further to the edge of being broken. I'm not sure if she was ever totally broken, but she came very close. And getting frequent inadvertent telepathic communications from the evil Lord Kal-El (across the universes) could only perpetuate the bad feelings.
“See, even this reaction, Lois… I’m not exactly in control of my feelings here and you aren’t nervous about it at all. You act like it’s no big deal that this super powered guy is slightly out of control with what he’s feeling.”
What a tremendous statement! It would be so important for alt-Clark to always be in control, much more so than canon Clark. Now that alt-Clark has been outed (the secret identity is blown), it's like he says: he daren't act out of control, at any time, in any fashion. Too frightening for the masses, and for Lois. But can he continue to live that way?
"I know you have to watch yourself and walk on eggshells sometimes. I know you probably wish you could just for once exist normally and not have to rehearse what you do and say in order to appear non-threatening. And you don’t even have the luxury of having a place where you can just be yourself entirely. You don’t have it out there in the world, and you don’t have it here at home – although I’m guessing home is a lot better than out there.”
One of the things that's not explored enough with alt-Clark. So I'm really glad you're writing this fic.

Yes, I can see how canon L&C would tacitly choose to never discuss that whole episode. And I think it's great that canon Lois and alt-Clark can talk about these things. They must be developing a firm friendship. I know he did try to put the moves on canon Lois once, but those days are long gone. They are each secure in whom they belong to (if you know what I mean), and their circumstances are unique, so they will be able to have that rare male-female platonic deep friendship.
“What the hell,” he cried out, looking at his agitated doppelganger in full-on rage. “What the hell did you do?”
Fortunately, alt-Clark is aiming his rage at the one person who can handle it.
