Does anyone remember a story called "Begin The Dawn", was about Clark being injected with kryptonite probes, used as mind control to control him?

Is the author still writing this story?

sounds familiar, but can't pin point at what point I read this, or something like it...

I don't remember that story name, but the plot sounds somewhat like The Forgotten by Jenni Debbage.

I believe you're looking for Beg the Dawn . It hasn't been finished until now. Last post was in 2006. Maybe you could email the author.
