I can't remember the title but I know Lois and Clark get kidnapped by Bureau 39. Lois doesn't know about Clark being Superman. They escape into the woods. I know there is a car that follows them into the woods and crashes and bursts into flames. Anyway, they return to where they were held and Clark sends Lois in to close the box with the Kryptonite. They recover his ship, take a jeep and return to Metropolis.

I believe that's Wendy Richards' Faux Pas . Good story. The bit you're thinking of is probably at least halfway into the story.
