I think that story your looking for is a series of 4 stories that have the title "Regarding Clark" in it. On of the stories has Superman/Clark getting kidnapped by Mindy Church. She replaces the real Clark with a clone. Buy the time Clark get's saved he loses his memory and is placed in a medical facility to help him remember, but Mindy interferes with Clark's treatment. I don't remember who the author was.
